Complete public expression matrices and reproducibility resources

Coverage, FPKM and TPM each contain 98,473 fixed reconstruction loci and 109 public RNA-seq runs. Complete matrices, sample sources, the frozen model, checksums, and verification/reconstruction scripts are available.

Supports processed-data verification and matrix reconstruction from StringTie outputs. Raw RNA-seq was not rerun for this package, and runs from different studies are not one biological replicate set.

Uniform Transcriptome Model v4

Fixed uniform model v4: 109 samples and 98,473 genes; Coverage, FPKM and TPM passed independent cell-level acceptance. Legacy TK1151 matrices and derived caches are quarantined. Study designs must be checked before differential analysis.

TK1151 / GWHBCHF reference; all samples use fixed gene and transcript identities. Gene TPM and FPKM sum the actual fixed-transcript outputs; Coverage follows the accepted correction. Units are published separately. This version provides no counts/CPM and contains no legacy TK1151 values.

Identity Relations and Legacy Quarantine

TKU identifiers are fixed uniform-model gene keys; original reference IDs remain unchanged. Reference IDs are relations. Only unambiguous, non-quarantined one-to-one relations serve as query aliases. Nine previously quarantined references and one-to-many relations are not restored or summed automatically; use explicit TKU keys to query individual loci. A uniform locus is not necessarily an annotated protein-coding gene.

Legacy TK1151 expression layers, merged-matrix and per-sample exports, and their coexpression caches are removed from public queries. Originals are retained for traceability and controlled rollback. OH-1004 and original publication expression remain separate datasets. Uniform-model coexpression has not been recomputed; legacy TK1151 networks are not shown as new-model results.
